Cpanel Showing Mail Over Quota - Mailbox Empty

If you have the situation where you constantly get a message saying your Email quota is over but when you check your webmail there are no messages there then you need to execute the following commands from root:

international CODE
cd /home/USERNAME/mail/DOMAIN.com/ACCOUNT NAME


Then:

international CODE
rm -rf maildirsize


Check your Cpanel mail quotas and it should be good.
